Yeah, this happens when you remove a lot of pages, Google basically loses trust in your site for a while. That’s probably why it’s ignoring your new subfolder but indexing the subdomain. Deleting thousands of pages also messes with your crawl budget, so Google might be slow to revisit your site.

I wouldn’t remove and re-add the domain in GSC—it won’t help. Instead, try manually requesting indexing for your new pages and make sure they’re linked from existing high-authority pages on your site. If any of the deleted pages had traffic or backlinks, set up 301 redirects to relevant content. Also, Google treats subdomains almost like separate sites, which is why those pages might be getting indexed faster. If the content should logically be in a subfolder, stick with it and keep pushing quality signals.
