There was also a Public Notice issued by Transport Dept. (Delhi), a while back where such charges were said to be in contravention of the Motor Vehicle Act, 1988, Central Motor Vehicle Rules, 1989 and Delhi Motor Vehicle Rules, 1993.

You can simply ask the dealer to not take the logistic charge and many will agree, especially if its an end of the month sale as they have targets to meet and Rs. 2000-4000 is not much for them to give up. I am also in the process of purchasing a car and have asked the dealer to not deduct logistic charge from the final amount to which they agreed.
