I'm not aware of a utility to do this. The manual approach to this can work though. You'll have to piece together the file structure. But make all files on-line within subfolders... Then copy over that subfolder. Then delete from iCloud (and home folder) as they're backed up and verified. Won't be fast, but it'll work. Just make sure you verify the files are on the external before you delete from your drive.

Also, back up that external drive. 2x if possible. Every drive will fail eventually.
